There's two downsides to putting that file in the base folder.
It allows JA+ to block other non-JA+ animation mods from working, even when JA+ isn't running.
Any other animation mods will prevent JA+'s animations from being detected by the game, even when JA+ is running.
japlus_gla_anims.pk3 will function perfectly well inside the japlus directory. Since the mod's animation files work fine in the mod's own folder, there's really no upside to putting it in base.
The problem here is more likely than not one of the following:
japlus_gla_anims.pk3 is inside the base folder, and another non-JA+ animation file is overriding it. To fix this, move japlus_gla_anims.pk3 to the japlus directory.
There's another animation-related mod inside the japlus directory. To solve this, remove all animation-related files except japlus_gla_anims.pk3 from the japlus directory.
Or naturally, any combination of the two.
Basically just make sure japlus_gla_anims.pk3 is in the japlus folder, and that there are no other animation mods lurking in that same folder.
i've always thought it had to be in your base folder UNLESS you launchyour game with a .bat shortcut that loads japlus upon launch. (+set fs_game japlus)
The base folder's assets are always loaded, so it shouldn't matter.

JA loading sequence:
First JA opens up your gameData/base folder. It loads any assets it finds there into memory. Then it opens the pk3s in the same folder, and loads those into memory. If there are any conflicts, it overwrites the old files with the new.
Next, the game checks if you're running a mod. If you are, it opens up the mod's folder (GameData/Japlus). It loads all assets it finds there into memory, overwriting anything already loaded. Finally, it loads the pk3s from the mod's folder, and again, overwrites any conflicting assets.
1) a reason why you would not want to put japlus_gla_animations.pk3 in base folder is if you also play on another mod that tells you to do the same thing with it's animation pk3. for example, moviebattles has an animation pk3 that goes in base folder i believe... this creates a compatibility issue.
2) certain assets that are in your <mod folder> folder do NOT load (thus not overwriting the ones already loaded from base folder) UNLESS you start your jamp.exe with the line +set fs_game <mod folder>. one example of this is the mp_strings.str string file. another example of this is custom animations.
in conclusion..
putting your animations in base folder *will* result in compatibility issues if you have other mods that use custom animations that also are in your base folder.
putting your custom animations in the mod folder will not load (you will see whatever animations are in your base folder ingame) UNLESS you load your jamp.exe with +set fs_game japlus
Launching your game with +set fs_game japlus can be done in 2 ways that i know of:
1) use ultra utility. go to the navigation section / launch jedi academy. click the advanced button and enter "japlus" as the mod to launch upon loading game.
2) create a shortcut file. open up notepad, paste "call.\jamp +set fs_game japlus" (without the quotes). save it as a .bat file. put this .bat file in your gamedata folder. double click it to start your game with japlus "preloaded"
