Im not sure why, but when ever I play JKA for about 5 minutes, the game will crash and my computer then shuts down.
Before Kouen comes in saying what he says, it is a LEGAL copy (ie: the 2 installation CDs, the case, putting the Disk 1 CD in the disc try so the game is playable, the whole legal shabang).
Anyway, I set up 3 installs of JKA over my 2 harddrives (copy and pasting the whole Jedi Academy folder to a different location and re-naming it, then going into the folder, clicking on the SP or MP icons and loading the game without the annoying start-up screen with the various buttons). I did 3 installtions for avoid pk3 file conflicts.
Anyway, everything was working fine until about 3 days ago while I was playing the 'Escape Yavin 4 The Lost Maps' SP campaign, then it crashed and closed down my PC.
Happens on all 3 of my installations now (Star Wars Version Install - what the Escape Yavin 4 campaign is in and loads of other Star Wars stuff-, Custom Game Version -custom maps and what not in this one, and my Stargate RP Server Version -version on seperate drive with various stargate like files-).
Help!!!
Sorry for the long post but its really the best way to explain the problem.

 If you were using an illegal copy, you'd be on here bitching about CL_ParsePacketEntities rather than asking for help with a crashing error.
The problem here, is that you copy/pasted the folders to make multiple installations of the game on the same operating system installation. The registries aren't set up for all three, and as it happens, you can only have the registry set up for one installation.
If you want to avoid pk3 file conflicts, you're better off making individual folders in gamedata, dropping in the necessary pk3s, and using .bat files to load each different set.
Or, you could just switch in and out as appropriate, which isn't all that tricky or time consuming.
Anyway, to fix your problem, you'll likely have to wipe all traces of Jedi Academy from your hard drive, clear out the registry entries, and then reinstall it.
Sounds like it's permanently been sent to hell because you've confused your system as to which installation is the real one (since there's only ever supposed to be one, that's all the computer is able to accomodate), leading to broken registry entries.

Thing is, I've had these 3 seperate setups for about 2 months now and nothing went wrong withem until this crashing and killing my PC started happening.
Since, I dont know how to make batch files, will just deleteing registery entries fix the problem? If so, how do I do that?
You can delete the registry entries using RegEdit. Then you'll have to delete all instances of the game and reinstall.
While this kind of setup may have worked fine for a while, in the end, it's just unstable, and when things go wrong, they go wrong in style.
As for the batch files, you can merely make them in Notepad by typing in the contents, and then when you want to save it, change the File Type to All Files, and type .bat on the end of the filename. Make a shortcut to the bat file on your desktop, and voilá - Jedi Academy will load your chosen folder package by default when you use that shortcut.
(NOTE: If you do this to avoid conflicts, make sure there's nothing in the base folder that will interfere with anything in your chosen folder, since Jedi Academy always loads the base folder no matter what. Also, this won't work with multiplayer, especially if you use other mods, because the mod is determined by the server you join. So, you're pretty much better off switching files in and out of base as required.)
I believe the code you need is this:
call .\jamp.exe +set fs_game foldername
You can also append that to the end of the Target field in your desktop shortcut's Properties window, for the same effect....
