As we all know the Tavion in JO looks atrocious and I'm trying to replace her with the model from JA. However when I spawned her to see if it had worked the model was all warped and twisted. Does anyone know what might have caused this?

As far as I know, you can use Jedi Outcast models in Jedi Academy, but not the other way around.

The skeleton is different. You'd have to port the animations as well, and then replace every single jk2 model with a jk3 model. Theoretically, that is: it would be llicit to engage in such acivities, I reckon.

What do you find so atrocious about jk2's Tavion anyway, if I may ask? I actually like it (or her, if you will) more than jk3's. Well apart from the beard-like tattoo, of course, but that can be removed through skinning.
Speaking of which, is it really the model you dislike or just the skin?
Either way, the only thing you could do would be to create your own model / skin replacement (or request one, if you're prepared to suffer the obligatory "OMG DIY!!!" rebukes).

It is mainly the skin. I much prefer the skin on JK3 Tavion, mainly because the face tattoo doesn't look so bland. I've already downloaded the simple reskin removing the tattoo on the chin that looks more like a beard, but the tattoo for the top half of the face I don't like, I much prefer the JK3 equivalent.

I'm not too hot with any form of graphical editting or modding, all I've ever been good at with any game is coding once I've figured out the file format and what the commands all mean. But, I guess I should at least give it a go.

Edit: I've had a go at it and it's beyond my skill when it comes to graphics. Is there anyone who would be willing to do it?

what you want is the skin from jk3 for tavion transferred to the jk2 tavion right?
