Its more likely a VISing and lighting problem.

Does those parts of the landscape have good ilumination from lights?

Fogs were always troublesome, if your fog is added using a brush then this will also cause problems.

try to add the fog to the fogs.shader
all fogs in that shader-file are working :p

His fog is working too, and it doesn't matter if you add it to the fogs.shader or if you make a kit.shader.

It was caused by this part of the shader.

textures/chronicle_beach/terrain_0to1
{
q3map_lightmapsamplesize 32
q3map_material rock
q3map_lightmapmergable
q3map_lightmapaxis z
q3map_texturesize 128 128
q3map_tcGen ivector ( 124 0 0 ) ( 0 252 0 )

but i did not find a fix, so i just made it 1 texture.
