Half-Life 2 is my pick of the modern FPS crop, though I preferred the original. As I recall, however, a lot of HL2 is outside. Though when you've ruined a city there isn't much 'indoors' left -- you won't mind that, anyway.
Doom 3 is entirely indoors, but it's not very good. It'll keep you occupied, maybe make you jump once or twice, but you won't remember it in years to come as a great game.
Chronicles of Riddick is a surprisingly good game, entirely indoors aside from a few parts. I was skeptical as it's a movie licence, but it is a really good game. A good mix of shooting and hand-to-hand combat as well, and requires a lot of stealth. Looks great on PC, too, considering it's an old X-box title.
And another surprisingly good game is Star Wars: Republic Commando. It's not the longest game in the world, but it's good fun and has lots of atmosphere.
All these shooters are largely futuristic, though. They all use fairly realistic projectile weapons, except they're all futuristic. If that's not what you're after then I'm afraid I probably won't be of much use, as I find games set in modern times fairly dull. Farcry is a notable exception, though, but hardly a simulation.
Oh, SWAT 4 is a great modern game, set in modern times, with a good degree of realism. Mostly indoors, half-decent multiplayer, and you get to shout at criminals. Not only that, but this is the only game I've ever played with a Tazer in it, and by god you get a lot of sadistic pleasure from shooting people with it. Even if they're compliant hostages...
I couldn't really say any more newer ones. If you don't mind older games, though, I have a few suggestions there too -- Half-Life 1, AvP2, JK1, etc.

I don't have much time to play games but if you like realistic games then I suggest the following:
- SWAT 4 (amazing: a police "shooter" that makes you angry if you "have to" kill a suspect not willing to give up. You can play it like a normal shooter but you won't get many points . Definitely not boring) - Rome Total War (not an ego-shooter but a truly epic strategy game, set in the time of the beginning Roman empire, with great 3D battles, especially with the mod Total Realism)

Soldiers: heroes of WWII, it's not an FPS and it's not indoors, but it's damn fun .
I think you will stuggle to find in door games nowadays, with graphics advancing, games want to be outside in all the variation that comes with it.
I'd recommend Call of Duty, it's an excellent game, some of it is indoors, there's great atmosphere and it has excitement that you can't get from many games, it's also great online with the expansion pack even more so.
Also, Serious Sam is worth a look, for pure fun and the sequel is coming soon,
