Janeway made peace with only a part of specie 8472. It may be that there was a power fight and some "evil" 8472 got the power to rule th specie...

This 'discussion' can be sorted out by whatching the last 5 mins of the episode that you are talking about. The 'Boothby' 8472 says i will give this info to my superiors and we will see what they will with it (or words to that affect), no treaty is signed , all there is, is a bit of good will between the Voyager crew and the 'population' of biosphere 8, so there is nothing to say A2 couldnt have taken place.

If every specie has political struggling, why 8472 doesn't have to have? The think they live in Fluidic space doesn't mean anything.

i agree with paul, biosphere 8 is just 1 base. who says that the boss of that sphere decided not to forward the message?

True, but if you consider the fact that Species 8472 thought that all members of the Alpha/Delta Quadrent were trying to invade their space and explained it to Janeway as such. To me that would hint at the prospect of peace between at least the Federation and Species 8472, perhaps not right away but in the near future.
